RE: 2009 Ford F150 Lariat SuperCrew 5.4L - Recently I had the dealership do a computer upgrade on my engine/transmission to "fix" the abrupt shift changes, but this seems to have adversely affected my mileage. What, if anything, should I do now?

other then losing MPG did flashing your computer solve the problem.

Actually, I'm uncertain if flashing the computer programming changed much. It still shifts abruptly in various situations. I was told by the dealer that not only was there no reason to 'go back' to the original programming, but it was also not likely possible -as he put it, "once the computer has been updated it cannot be 'down-dated'". (I wonder if the fact that he used the word 'down-dated' is any indication of how my poorly my service is with his dealership!)

I too have had my '09 (Platinum crew cab) in for this same thing, twice actually. I am also having the same mileage problem. I was consistently averaging 17 mpg & now I'm lucky to get 15.5. Also not happy with the performance of the tranny so far. Only have 10k on the truck and have already had it in twice to fix the rough shift. Did yours happen in the downshift from 2nd to 1st? Although the problem on mine is in the front end, I liken it to the feeling of having something in the bed that slides forward & abruptly stops against the back of the bed.

While the abrupt shift change happens mostly between 1st & 2nd, I would be hesitant to say that this is only time I notice this rough transition. I have just 5500 miles thus far & prior to the 'flashing' was comfortable getting 14.5-15 mpg in the city, but now am consistently seeing more like 12-12.5 city mileage.
I have a 09 FX4 Crew Cab. I was having bad trouble with the trans shifting from 1st to 2nd and 2nd to 1st. Another problem I had was when I was merging with traffic on the highway and you had to step on it hard. There would be a loud thunk, that came from the rear. So I took it to the service department to get the "MAGIC" update I was hearing about. My truck still does the samething as before. It kinda reminds you of Windows. They tell everyone buy the new product because it fixed the problem and still have the same trouble. We have a date with the Regional Ford Service guy in mid Jan. So he will see what the trans does first hand. Before I got the update I was getting 17.5mpg everytime I filled up. Now I am lucky to get 15mpg. I parked the dang thing in the driveway for that kinda gas mileage. I am driving the old truck and waiting for the diesel to come out so I can trade for it.

I am taking mine in Sat morning my Ford Svc Guy said something about the Servo Pac and flashing that. He did check by Vin and said I have the most current ECU programming. Ill let you know the outcome.
I have had the same issue with coming to a stop and feeling the sensation of something bumping the back end of the truck after I have stopped. The way I can describe it is like a Semi-Truck sounds and de de-celerating at a light from 2nd to 1st... Hard engine up shift rpm's jump and I loose breaking slightly and have to push harder, shift again to 1st rpm's jump slightly less and truck stops. Then 3-5 sec later the BUMP feeling. I have a Super Crew so the feeling is probably a little "softer" further away than on the stnd cab. But I know its there.
Funny this issue is all over the net and also on TSB's but Ford is not recognizing it. Kind of like when the 04's had the Rotor Brake mismatch issue and rotors were warping and breaks were prematurely wearing/squealing. Ford denied the issue for quite awhile, then finally accepted their mistake and replaced the combo with more reliable ones.

My clunk went away, and mpg went down. Then I tried premium gas, Shell V-power, and in one tank mpg went back to 17 highway. I think this update not only changed trans shifting points, but did something with motor that needs higher octane.
